Kakashi did not use the Mangekyou Sharingan before Naruto Shippuden because he did not know that he had awakened the Mangekyou Sharingan back then. This is what Kishimoto told us. What really happened was that Kishimoto did not give him the Mangekyou Sharingan back then. Thus, in the prequel, he did not have this.
